As said by others, from a music playing perspective the 3GS and iPhone 4 are the same. There isn't a format that the 4 handles that the 3GS can't.
In regards to iTunes, that will work regardless of the device you have, be it a 4th Generation Click Wheel iPod, through a 3GS, to a new iPhone 4. All iTunes really does is provide an interface for copying music over to the device. There are third party apps out there that will do this as well.
At present the 3GS can also run the same iOS version as the iPhone 4, this is also true for iOS 5.0, which will be out within a few months. Of course the 3GS might get dropped as of 5.5, in a similar manner to the 3G being dropped as of 4.3.

The screen resolution is better on the four.
The reception on a 4 is much worse, but then again, the 3gs is poor, and come to think of it who uses an I phone as an ACTUAL phone??! Lol.
Personally from a music point of view, the 3gs will be better value for money. Get a jailbreak and you are home free
