If you want to accomodate 'em, you can either get the hacksaw out, or put a piece of MDF on top of the shelf to push things up a bit so you don't need the hacksaw...
MDF can go under the parcel shelf to keep things looking more "stock".

I did similar to suggested above with infiniti 6x9's - mdf and speakers mounted from underneath, so original grilles and carpeting looks standard. bit of a job shaping the mdf but preferable to cutting metal (imho) and speakers invisible.

hmmm interesting ideas. does mounting them beneath the shelf reduce the sound quality at all as its only going through a small hole with a large speaker beneath.
I think I'd like them flush with the shelf, not on spacers.
So cutting the metal might be the only way.
Why should I NOT cut the metal! Re-selling is nowhere in my mind.
When it is, I'll keep 6x9s in with 1 amp or something.

one problem you'll find is the metal shelf is ridged slightly and just putting 6x9 straight in/on is not really on without cutting a bigger hole or making a mount (mdf) for them because of the uneven shelf.
tbh I wasn't after the n'th degree of sound quality, they sound fine to me but then i just run all my speakers (f/r) direct from the head unit. don't sound muffled (to me).

i cut my parcel shelf from MDF then cut holes for the speakers but mounted them underneath the MDF. The MDF was then covered in a special material that allows sound through but stops the speakers being visible. However only drawback was the MDF sags in the middle over time so might be best to put some 2x2 or summit like that in the middle of the MDF shelf to support it

Fitted my pioneer 6x9's from underneath too, with standard grills -very stealthy, Sounds fine too me, as the mids and tweets are'nt covered. mind you, anything sounds better than the standard stuff!
Takes abit of imagination though. And removing the rear shelf to do it is a pain in the 4rse.
Also bear in mind that you'll get a bit more restricted space in the boot due to the size of the baskets and magnets. Carefull you dont damage the terminals or crossover capacitors or inductors when you try ramming a load of stuff in to take to the local tip! (like I did - whoops).

As I said its a pain!
You need to remove the rear B pillar interior trim panels on both sides, they clip in, but need a lot of persuasion to pop out. Also you need to take out the up-right section of the rear seats, if i remember rightly (its been a while ), you also need to take out the bottom section of the rear seat to get at the bolts!

careful when you remove the shelf cover, as its only cheepo cardboard and can break quite easily.

Ali-B - I cannot see how to remove the rear shelf cover. i see its secured by some pointy bits but cannot pull it out a the back seat is in the way. I also see there is a little panel bolted up to make the 6x6 hole, it looks like theres a wider hole in the actual shelf!?
