OK once you have set it as the master and installed it, you need to boot from a Win98SE Boot Disk and run fdisk to partition the drive. Then, depending on whether you have a bootable CD drive or not, you either:
Reboot with boot disk in (with CD Rom support), format the new drive and then run setup from the root of the CD
or
Reboot with the CD in (no boot disk) and select Start Windows setup from CD (wording may not be exact) - which should take you through the format process.
To complicate matters, if you install Windows from the CD, you will have problems when it comes to detect hardware, as it forgets to install a protected mode driver for the CD drive prior to this point, so cannot access the CD to install the required files as it detects the hardware (good old Microsoft!). Personally, I would format the drive manually (from boot disk) then create a folder on the hard drive (called anything you like except WINDOWS, copy the contents of the WIN98 folder from the CD into this folder and run setup from there. Advantage of this is you will not need to insert the Windows CD when you make changes in future.
