Mike
as no one else is taking you up on this one, I suggest an ECU reset by disconnecting your battery for 20 minutes then reconnecting, the ECU will learn your new set up faster.

However, most back boxes are more restrictive initially than they end up being. This because the packing shrinks, gets blown out, affected by heat etc etc. It may just need a few good blasts to settle down.

Good Luck

If you are referring to an MY'01, an ECU reset is pointless, the ECU constantly re-adjusts itself, far more intelligent ECU in the MY'01 than in previous ones.

Mike doesnt say what MY. However Dr Evil is right if you have MY01 dont bother with the battery disconnect.

No it wont affect your alarm, although it will shriek briefly when you reconnect the battery.
