Been to the Porsche museum and it is interesting but really only takes an hour at the most to get round. We went as a works day out so not even sure how much it costs. The Merc museum is supposed to be quite good but not managed to get there yet. No idea about the Audi museum as that is in Ingolstadt I assume and that is miles away.
As for places to stay, sorry can't help. The Porsche museum is on the U-Bahn line so easy to get to I assume the Merc museum is aswell but can't help with which one.

I used to live 5mins walk away from the Audi museum. They have all the group B cars, not just Audis
Your best bet is to stay in Munich. Spend a day at BMW which is just north of the center. The OK hotels at a OK price are all arround Munich main station.
From Munich station - Take S bahn 2 stops to Marian Platz and then U3 northbound to Olympic village/ BMW Welt
Next day
From Munich station.
Buy a Bayern ticket - from desk number 1 in the travel center(you can only use this after 9.00 and it covers the train and the bus)
And get on the Nuremberg service. Which stops at Ingolstadt. About 1 hour journey
Then get on No 11 bus to Audi from Ingolstadt station.
Next day - Hire the most powerfull car you can lay your hands on from Munich station. Sixt all of them are there.
Max it out down the Autobahn to Stutgart. 2 hour journey time A8 autobahn from memory
Visit Porsche in morning and Merc in afternoon
And then scare yourself witless at 150mph on the way back.
Hand car back nicely warmed up
Job done.
That is exactly how I would do it
