You need to walk from the jubilee line at Stratford to the mainline part of Stratford station, don't need to leave the station and it is very well sign posted. Takes about 5 minutes to walk.

Waterloo has integrated tube station from what I recall. You'll get off the train and see signs for the underground. Very simple to do.
Your link does not work, so can you elaborate on what station you arrive from, and what station you need to get to, that requires you to use the tube. It'll then be very easy to work out where the tube stations are and how to get to them.

Personally I'd get the drain (Waterloo & City line) from Waterloo to Bank, then walk the 5 minutes from Bank tube station to Liverpool Street (Gracechurch Street then Old Broad Street). Jobs a good'un.
