I'd guess they could work out the capacity by bringing one of the pistons to the top of it's stroke (TDC - Top Dead Center, is, I think, the term) which would, I think, bring one of the other pistions to the bottom of it's stroke, thus allowing them to measure the diameter and depth of one of the cylinders, then multiply that by the number of cylinders, and I think you'd have the capacity.
That's of course if that is how you'd normally measure the capacity of an engine.

this is a good question because IIRC engine suppliers dont allow the teams to touch the engines at all, they crate them in and crate them out after use and the factory do all the work. So not sure how the FIA get access?

Every team must submit engines to the FIA for scrutineering. Also at the end of the Grand Prix the top 3 cars are get measured in many ways to see if they conform to the regulations, including weight, size and position of aerodynamic surfaces and engine data. Engines must last 2 GP's, but it's quite likely they have a full strip down between GP's to check if everything's OK. Therefore the FIA technical delegate will have the opportunity to check for the displacement of cylinders.
