If you use thick enough MDF, you can fit them from underneath the shelf.
It's all a bit trial and error and there isn't masses of space available. Boot torsion bars and various other bits of frame can get in the way. It's what I'm doing for 6x9 subs but it's a work in progress and a PITA.
IMO, make a 12mm spacer based on the 6x9s template. Then add a 6mm or 9mm MDF plate on top of that to suite the opening in the rear shelf. Play with the spacers and plates until you get the orientation near enough, then glue them together, then no-more-nails and screw them under the shelf.
TBH, the hole in the bodywork is wrong for 6x9s. You'd probably be better off getting a good pair of 6" co-axials in there and it won't wind up your blood pressure as much.

If I had to do it again, I probably wouldn't, though playing with the jigsaw and router has been amusing in its own way.
