I would check the lambda sensor if i was you, do you know when it was last changed ? at idle and cruise (coming off the throttle) you will go into closed loop (controlled by the lambda) if its faulty, the ecu may be dumping in too much or not enough fuel, possibly causing your problems.

first things first correct the problem that you know you have. If your blowing badly from the centre then basically its not sealing so there will be some movement there. Whether or not this is enough to clatter against your downpipe which could then cause vibration on the engine I dont know, but fix that first and then work from there.
It could be a worn engine mount as that will give symptoms that you are experiencing, although I havent heard of it on a scoob.

hi, the centre section has hing which bolts on to thread by a bolt on to the gearbox. make sure this bolt is on securely. as the movement caused by the blowing of the centre section could have unbolted the nut from the thread slowly thus giving you vibrations.
Reason i state this as i had the same issue. however some how i managed to completely destroy the thread which hold the centre section up.
i hope that helps.

My engine mount was loose which can happen on scoobs as they vibrate quite a bit as its a flat 4.
But the the whole car shakes if this happens, at idle anyway.
How heavy is the vibration?
