Vent covers ON or OFF?
Right, I thought I'd take the vent covers off on my WRX 94, Now I'm realising i'm covering the bonnet everytime it rains to avoid a bath full of water drowing my engine, so will it make any difference taking them off anyway? I just thought maybe if the covers weren't there, the hot air from the engine could escape quicker and more easily, therefore keeping the engine cooler?

Rain water will sit on top of the battery and collect in the battery tray and eventually the tray will rust away. If you have an induction kit in the area that will get soaked too which isn't ideal.
Basically Subaru covered them up for a reason!

So having the covers off wouldn't keep the engine bay much cooler?
I haven't got an induction Kit, though when it's rained in the night, the next morning my car is very juddery for a bit and thats only when rain has got in the vents, what could that be?

Probably water ingress into connectors somewhere.
There may be a marginal improvement when stationary but you have a rad and fans to take care of that. If anything upsetting the airflow and pressures at speed due to removing covers may have a detrimental effect, if any!

Pretty certain you should leave them on, have a search on here as people have tested temps with them on and off, and with them off underbonnet temps actually went higher, it upsets the airflow etc with them off. The only place you might benefit with them off is if your stuck in miles and miles of standing traffic. So after reading on here ive left mine on, hope that helps

The side vents are there for homologation purposes (I am led to believe), and are covered up because they offer no improvement to airflow/cooling. Quite the opposite in fact. Best to leave them covered up.
