What to do with the second crankbreather???

Hi All,
I´m installing a stiv7 shortblock ,with my old my99 heads right now,
But there is two crankcase breather holes in the new block,the one near the turbo,wich is also on the old block,and a breather hole right over the crank(i can see the crank trought the hole)
The crank breather that´s there already is just out in free air,But can the other also just be to free air????
