With bloody massive difficulty. Scratches in glass are a swine.
Try stuff called "jeweller's rouge" - I think it's an oxide of iron - as that has got some minor scratches out of our double glazing that were done during the installation...

Chiark is quite right, jewellers rouge will get scratches out of glass but it does take time. Guys in work use it to take scratches out of CRT's with pnuematic polishers, takes some time even with these. Results are good though.

I've used it on double glazing. It works.
Re: buying it, any window place will be your best bet. Failing that, I *think* it's Iron (III) Oxide, so ask for that. Make sure you get the right stuff - it looks a little like plaster.
