Mates just lost a phob for his integra type ra he is afraid it may fall into the wrong hands.....
can he have the current phob reprogrammed or does he have to install a new alarm

Not certain but If simular to a Scooby, The Dealer can only reprogram in only the Fobs he has at the time, the lost one will be then deleted.

If it has the same Sigma M30 system as Scoobs then he can reprogram it to remove any fobs and add back the ones he wants. I only got one key with my Scoob when I bought it second hand and the first thing I did was delete all fobs and then add only my key and one other (conveniently the G/F's car also has a Sigma M30) for emergencies such as locking a key inside. The immobilisation from the drivers key transponder can only be sorted by a dealer, but that is a separate system to the alarm as it is linked to the ECU and ignition barrel. All 3 parts must be sync'd to start the engine.

As Corradoboy says Normally have to reprogram both Sigma and ECU.
Sigma reprograming Fob's (Can be done by yourself with the manual and the pincode) will stop them opening the doors and reseting the Simga aftermarket Imobilizer. IIRC (see Sigma Sam in security)
ECU Reprograming (done by Dealer) Fob's/keys transponder the Subaru ECU imobilization. Normally Transponders/Fobs must ALL fobs present as the time as ALL previous ones are "Lost/deleted"

Many Peep have Spare fobs that open the doors but unable to Start the Car They forgot to take them to Delear When ECU Changed for PPP etc
