Presuming we're talking 01-05 cars, the STi gets, over and above the WRX,
Brembo brakes
quicker steering rack
6 speed close ratio 'box
uprated engine internals
different (I won't use the term better) suspension
a centre diff
better interior
RAC Trackstar
shift change light/buzzer
bodystyling mods (big wing/scoop, aero corner splitters, different sills)
gay gold wheels
265PS (262bhp), 300-ish with PPP
and some pink badges
HTH

If you're not mechanically minded the basic difference is that the STi is the more extreme of the two vehicles. Both are pretty rapid vehicles - especially with mods supplied by Prodrive or others. But at the end of the day its horses for courses. The WRX is perhaps the more usable day to day (especially if you have a family) - slightly softer suspension and quieter exhaust, but you may want the quickest car possible then the STi is the one to go for!
Either way I don't think you'll be disappointed!

I've driven 03-05 cars of various specs, from my WRX PPP to a Type 25. When I drive a STi's I feel like a hooligan. There is so much power with such close ratios in the 'box that you're forever changing gear, and the more powerful the car the more evident this becomes. With some good tweeks to the suspension though, they can dance on the road. the T25 I drove obviously has the fully adjustable AST's and the full Whiteline kit, and was very stable and predictable. The drive was only short, and hindered by traffic (much to Iains relief) so I didn't get chance to provoke any misbehaviour out of it but I am absolutely certain it would be awesome. Of the more normal STi's, Dazzas with the Eibachs and ARB was amongst the best handling. The quick rack, taught chassis and stiff suspension made it easy to place the car into any attitude on the road, with 4 wheel drifts and tail-out action very predictable and composed. My own car has the AST's and rear ARB and is now very similar in most respects, bar the quick steering. A mate sat in the back last night made several observation about the way the 5 speed 'box makes for a much more relaxed drive but at 9.9 tenths of the speed, especially the ability to run on in a gear rather than change up continuously. He said that the suspension was much more planted and informative of the road surface than the STi's he'd tested recently, which have a tendency to bob a lot from the rear on uneven roads. This can be improved by fitting the Prodrive or Eibach springs, but not to the same level as the AST's (he said).
If I was to be buying again, which would I buy. Probably an STi, with PPP and AST's, or even better would be a Litchfield JDM T20. Am I happy with my WRX ? Completely The handling is now more than a match for its power which makes for some exceptionally rapid progress. On a recent run over Strines Moor I chased Cheesy in his new 05 STi PPP, and he could not believe how easily I stayed with him, with a 40bhp deficit and before my AST's were fitted. the STi just carries more street cred and is a better starting block for making a truly great road car which is why I'd probably go for that over another 'rex, but then again I've always fancied a wagon and as you can't get an STi wagon any more, I would happily settle for a Forester STi on 19's with AST's and pimp tints

wrx = fast, easy to control, comfortable transport
sti = see above minus the comfort!
Just kidding!
The sti is basically a 'tuned version of a wrx, i.e. better standard equipment including: engine internals, suspension, gearbox, brakes, steering, engine managment.
My sti is not exactly uncomfortable, but a bit stiffer than my astra 1.7diesel!
