Isnt this just checking how much the website is worth, not the actual company. Obviously MS is worth alot as a company but maybe its website doesnt generate as much revenue as google/yahoo, etc.

No its not, lots of websites ARE the company. Their formulas are horrendously off the mark. Take SN for starters that brings in revenue from just subscribers way and above the valuation in less than a year and thats not taking into account the clickable advert revenue. Nobody in their right mind would sell a website/business for less than a decent/fair multiplier.
