Never thought of the problems the flat engine config would pose compared to an in-line! Nice post.

Think of it as an old motorbike engine or Beetle/911. Just the barrels don't come off the block.

There are are a couple of ways. Mine involves a very long screw driver to hold the rod away from the piston skirt and to line up the holes. There is an alignment tool you can use, but you can get away without it if you have a steady hand and make sure the pistons are inserted straight

Sitting the engine block on it's side helps too, as the rod then falls and sit's vertical. It's even harder when the block is still attatched to an engine stand.
