The only reason I can think of is that you can get water going directly onto the battery etc. I had problems as water was going onto the siren of my alarm and seeping into it. Other than that if you take them off it will increase cooling which can only be a good thing!

the water will go in as mentioned above but also i remember someone saying that the under bonnet temps actually rise when you take the backing off.
best thing is to put them back in again

I think you have to consider the heat that is generated under the bonnet when stationary.... and that the vents let this heat out..... the main thing that kills engines and makes them play up in older age is damaged wiring from heat generation all the time....
I had to ask my self why were vents put there.... just for show... subaru have to make the car quiet too, so this could of been 1 point they put plates over the vents....
There are numerous turbo cars out there that have bonnet vents that actually work....
