Yes, you need to program the new ECU to accept the ignition keys.

I had a recent experience where I bought a "spare" MY98 ECU and wanted to check it was okay so I removed my old one and plugged the new one in, fully expecting it to not work due to the immobiliser. However the ECU ran fine, so I swapped the old one back it. Then I tried to start the car and it did exactly as you decribed - and this is with the original ECU!!!! I was in a bit of a hurry, so I plugged the "spare" ECU back in and it started fine.

Can anyone explain this to me?

This is not really thread drift, because I'm wondering if it really is the mis-match of keys to immobilser that is causing this, as surely it could not happen with the original ECU?
