Default Engine and gearbox wont line up after removal!

Just fitted a new clutch and oil pan and for the life of me cant get the gearbox shaft to line up with the clutch splines.
Last time I fitted the same engine it was in minutes

3 hours of various combinations of transmission jack and hoist locations and I'm still no closer. Ive tried rotating the crank loads of wiggle and shoving and still no closer to getting the dowels lined up. I can get the two top bolt holes lined up but always end up with an inch gap at the lower two bolts

Help!

Did you try the clutch center plate on the input shaft to make sure its the right one before bolting it up to the flywheel.

Remove the bottom studs? Also ensure that the plate is aligned and that the fork is on properly.

No I didn't I'll check. I'm also going to check clutch /flywheel alignment in case it's been knocked. Also thinking about making up some slave studs to help line up the bolt holes.

No studs. 4 bolts top and bottom. Yes used an alignment tool

put a socket on the front pulley and spin the engine over a little while someone wiggles the box on .

Thanks for the advice, all good stuff.
I think my failed efforts were due to cack handedness on my part. This morning I offered the engine up to the gear box and when the shaft was partial way in I removed the jack holding the box. Lowered the crane till the engine mounts were a few cm above the subframe and pushed hard and lowered the engine into the frame. Job done! Fitted in under 30 mins.

I've heard that the angle of the dangle determines the beat of the meat

OP congrats on sorting the problem They can be a bit 'touchy' when getting re-fitted. They either go straight away or give you hours of grief!
