ipod - itunes
I've had to rebuild my laptop, and good old itunes considers it a different computer. It let me sync, but it has only copied across my purchased tracks, not those ripped from CDs. I have the CD's, but would rather not rip them again (and one had since got damaged and won't play).
They're still playable on the ipod, so why won't they sync?
yes, I know itunes is shockingly bad...

Itz coz Applez is Badz
Sorry, in more coherent terms, Apple does not allow you to copy music from your iPod only to it. It's their attempt at preventing piracy.
Now, it's not to say it cannot be done, it can, you just don't use iTunes.
Have a read of this for info on how to get the music from the iPod into iTunes.

Mac OS X?
Seriously though, I'm not sure what a good alternative is as I've always used iTunes on the PC when I've needed to and, knock on wood, it's been reliable, but I know that isn't the case for many, many people.
