I run 17" Superleggeras with AP six pots. I suspect that the standard 16" wheels will not fit over the AP brakes. Can anyone confirm this is the case and are there 16" wheels with enough clearance?

Youch - I've never heard anyone say that 16" wheels have come anywhere near being able to fit 6-pots underneath. You'd have a problem with not only the callipers, but the discs as well.

Yes you can fit 330mm AP six pot behind wheels like Compomotive MO , Raceline and speedline motorsport wheels , they are designed to take bigger brakes , but I dont think they would fit under standard subaru 16" wheels

One of his rally cars runs AP Six pots under std 2000 six spoke 16" rims. They should be able to help and offer good prices.

I have Raceline 16'' ET50 and they can clear any 6-pot caliper there is but not with 330 disks. I've once tried a KAD G-type with AP 330 and they wouldn't fit as the caliper was touching the inside of the rim but it looked as 1mm or so clearance more was only needed to get them fitted. Spoke-to-caliper clearance is huge with more than 12mm available to six pots so i would guess that any disk 325mm and below should fit inside these wheels safely.

Here you go , a not very clear picture but 330mm AP 6 pots under 16" Compomotive MO's , I also had Raceline RL7's and Speedlines , all 16" . Cheers Ian
