I personally prefer a mod to look like it came from the factory , however there is a lot to be said for function over form if its something you are going to be messing around with alot and need easy access to.... Ideas for the holes as follows:

Cigar dispenser
wife/missus chucked you out so i'll make love to this hole
rubbish horizontal coke can holder
collidascope
jumbo novelty cigarette lighter
install a beer feed tube running from the boot
.....leave as 3 holes in the dash

That was the idea,,, it's hard to make non factory stuff look standard when it's the wrong shape to start with, I don't think it looks too bad imo
