replacement engine help needed

hi
can anyone tell me if there is anything that i would have to have do to my scooby after having a replacement engine put in.(by which i mean will the ecu need remapping) my car is an import but i have had a uk spec engine with a skimmed fly wheel put into it. i have also had a straight through system put on it to. i was told that it would be a straight forward but since the swap i am getting really crap mpg.. any help would be great as i don't know that much about the motor side....
