depends if you trust your charger!
If it's a cheepo jobbie, bear in mind it may not filter out any voltage spikes and fry an ECU (airbag, engine, ABS, radio etc etc.)
If it's properly regulated then you have no problem.

I always thought it was safest to remove battery (or at least disconnect from the car) for charging & from what I remember as it's been a long time since needed to do this but, you're supposed to open the covers on the cells while charging.

Most alarms will have an override so that you can completely switch it off before you disconnect the battery. This may be a key jobbie on the siren unit if it's a cheap alarm or a combination of keys to press on the remote control if it's a more expensive one like a Clifford.
