Online shop payments

I have a Shopify store and only take payment through Paypal, but is there any security issue in giving customers have a small discount, if they pay by bank transfer?

no problem, your bank details and signature are on every cheque that you write.

There's not a great deal you can do with bank details, only setup a direct debit or a standing order, or pay money in! the bank details have no buying power, it's not like handing over your card details.
