It's quite complex but usually the country where the vessel is registered, but then some countries may not act or it may be very difficult to get them to act. But it is furthe complicated by things such as what the last port of departure was. eg: if it was the US and a US citizen was involved then the US authorities would get involved.
After that there is a whole load of international law that applies for things such as piracy, drug smuggling, murder etc.
