Air America - Laos during Vietnam war.
Behind Enemy Lines - Bosnia but not too much flying
Flight of the Intruder (if you can find it) - Vietnam again but great film.

as above, TopGun with choppers, a taller pilot and an instructor that went on to be a moviestar (tommy lee jones) as opposed to a direct to video soft **** actor! (how can you go from flying with maveric's dad to crappy videos in 10 years)

Not strictly in the 'aircraft' movie genre, but, how about Apocalypse now with the attack helicopter scenes.

Wings of the Apache is possibly the worst piece of sh!te I have ever seen.
TopGun it is not.
Try "Aces High" or "The Blue Max" for WW1 action, "Battle of Britain", "Memphis Belle" or "The Dam Busters" for WW2. "633 Squadron" has not aged well.
The there's "Flight of the Intruder" and "Air America" as already suggested for Vietnam.
There's a really good one (a TV movie, in fact) called "Birds of Prey" with David Janssen. Not strictly military flying, but some of the best helicopter stunts ever and a pretty reasonable plot as well.
