My mum is looking to book a weekend away for my dad's 60th. Ideally she wants to fly from Leeds/Bradford (although hasn't ruled out Manchester/Newcastle) and her ideal destination is Nice (thats the place )

Are there any websites/companies that will organise everything for her ? (Possibly including train tickets to Monaco aswell)

Try a comp called French Life. They do a lot of weekends etc in Nice/monaco. I ve used them before and they were very good.
