06 STI immobilizer wont flash, dead battery?

06 STI immobilizer wont flash, dead battery?
Hey fellas,
I was replacing my head unit, while door was open triggering interior light on, also manually pressed the 2 lights on, near the sun visors for extra light to see what i was doing.
Now when i start the car i get a clicking/tapping noise that occurs rapidly while a red light ABOVE the immobilizer is showing. No lights are flashing ON the immobilizer, when i key in my code no lights are lighting up and no noise is being heard.
Could i have drained my car battery?, if so and i jump start it will the immobilizer trigger back on allowing me to crank motor over or do i have to somehow disable the security device?
