would a classic downpipe and center section fit in place of my bug eye system but keeping my bugeye backbox?

As long as your changing both I believe it fits! Only difference will be the lambda on a classic dp is that the top near turbo and on a newage dp it's at the bottom just before it joins the centre section not sure if this makes difference tho!!
