just took of the intercooler to look for some spits in the pipe or any lose connections and found this,
looks like it should be connected together but could be wrong, and yes the gearbox has been out.

You've highlighted the top of the clutch fork (left arrow) and the clutch slave cylinder (right arrow).
They shouldn't be solidly connected together but the front of the cylinder rod should sit snugly in a recess on the back of the fork. If this is what's currently happening then that's "normal".
However, there should also be a spring stretched between the hole through the top of the fork And a bracket underneath where the feed pipe to the heater matrix is. Without that I imagine your clutch feels a little woolly
