Aircon with new ECU ?

I want to be able to remap my ECU so I can start seriously modding my '97 WRX Wagon. From what I understand, remapping the existing ECU is not an option on the 97, so I'm forced into look at replacement ECU's.
one thing I want to know is how will this effect the aircon, will it still work ?
