Std MY99/00 ECU vs aftermarket?

Is there anything that a re mappable std ECU can't do that an aftermarket ECU can?
Perhaps an aftermarket ECU can accept i/p signals from a new i/p or sensor that would be essential to greater power, which the std ECU can't? Will it be more reliable, run better etc?
Basically, what are the limits to the std ECU with bespoke re mapping or can you get more performance from the aftermarket ECUs?

For most people, a re-mapped OE ECU would be fine (as most people change the Exhaust/Induction only). The AM ECU's offer stuff that *most* people don't need like Launch Control, Anti-Lag, support for better sensors e.g. Wide Band Lambda Sensors.
If you are going for monster power then you may need the extra features of the AM ECU's, if you want to run 8 injectors for example.....

It can't support multiple knock sensors, water injection in addition to what Matt has pointed out. You can rewrite the actual code as well to use some of the several unused maps for other things, but that is a real pig. Theoretically you could do more than the original functions, but you will always be limited to the IO there already is on the board.
