Resetting my ECU - could I damage anything??

I did an engine check yesterday on my MY99 STi and found I had four error codes showing. I am yet to reset the ECU using the green plugs but before I do it, am wondering whether I might effect an engine settings?? The car has a full S/S exhaust, HKS boost gauge + dump valve and ARC induction kit.
Will resetting the ECU cause me to have any problems or should it solely erase the error codes? Any advice welcome - and needed ;D
