If you have changed the cluch too, then it has to be aligned SPOT-ON to get the box back on.
Also make sure the splash shield on the bottom of the engine is bent down and not fouling the box.

Is the engine at the right angle, they fall forward with the box off. Jack up carefully on the exhaust cross-over pipe to align. Have you slackened off the fore/aft stabiliser bar by the clutch?
Finally, remove the 2 lower studs from the engine and grease the 2 side dowl location pins really well!

Good luck.

It will be the engine jack it up and lift and push gearbox at same time and you will never get it all the way in you will need to get the last little bit by tightening the bolts at the top of the bell housing.
