does fitting samco hoses remove the resonator box? if so what happens with the two extra pipes that go into it and will it affect the maf?

No, it doesn't.

I presume as you mention the resonator, that you are on a 93-96 car. If so, the Samco kit replaces the big hose under your intercooler and the short fat one from the intercooler to the throttle body.

To replace the resonator you need an inlet plenum pipe.
