It depends on what type of car you are putting the exhaust onto as to if a 3 inch system right through is the best way to go you may be better going for a smaller diameter system rather than a 3 inch system.
Large is not always best when it comes to exhaust systems!
If you have an STI or a modified car that is running higher boost then you would probaley benefit from the 3 inch system if not then you may well see some quite large losses by fitting a 3 inch system compared to a smaller system.

The exhaust system needs to be big enough to carry the gases away quickly but not so big such that the gases do not move quickly. So it's a fine balance.
Darren has rightly pointed out that a high boost (ie tuned) car will benefit from a larger downpipe, but a standard car may well lose torque at the expense of power.
