I would think you may pay a premium for the Prodrive branding but wouldn't have thought the quality would be any different.
I believe the Scoobysport exhausts are Janspeed items which IMHO should be spot on (based on competion Janspeed stuff I've used in the past).
With warranty not an issue for you then I'd suggest a call or visit to Scoobysport may be in order.

Do some searching, you'll find there are 2 BB's known as Scoobysport, the original manufactured by Hwayward&Scott and the new Scoobysport one manufactured by Janspeed. There are also a few prodrive BB's. The one that comes with the PPP and the WR Sport rear silencer. So in my reply I'm talking about SS (H&S) BB and the PPP BB.
I've had a Scoobysport (H&S) BB on for over a year now and am changing for a Scorpion (told it IS the PPP one) 3 1/2 BB.
Not going to recommend one over the other as far as performance goes, as no matter what people tell you unless you have a very far from standard motor there's not going to be a big difference.
Quality wise from what I gather the SS(H&S) one is better made/finished but they are both stainless steel so should outlast the car
SS is louder on ticker and on part-throttle, about the same on full throttle. SS is a deeper burble, PPP has a whoosy top-end. PPP should be quieter on motorway cruise.
I'd choose a BB based on sound characteristics and your preference on tail pipe looks as performance differences will be negligible.
If it's performance your after change the downpipe instead

MY00 4-door.
Got Hayward&Scott SS BackBox. Have driven with the WRSport box from Prodrive.
Scoobysport is louder (a bit) and gives a nicer, deeper, note in my opinion. Didn't notice any performance difference
