I'm guessing what you mean is you had the Link and the HKS and afer going back to standard (airbox and Jecs ECU?), it's running like a bag-o-****e?
IIRC, the Link runs it's map off the MAP sensor and the MAF (Air Flow Meter) is not used. The OE ECU however derives it's fueling/ignition from the MAF and if this is buggered then your car will go into "Limp Home Mode". What you have described sounds very much like this is what has happened.
What model year have you got? The MY99/00 are very sensitive about what air filter you have and the HKS on these model years are known to kill MAF's quite quickly.
At least you can now replace just the gubbins of the MAF and not the whole unit (about £80 vs £250 ).
Hope this helps,
Matt

If you are going to stick with the Jecs then I would get rid of the HKS, I know a few people that have had several MAF's go on them using the HKS Racing Suction pod....
