As said above, you will get better results by submitting by hand to the major search engines (despite what the mass submission tools/people will tell you....)
Oh, and think about search engine submission, meta tags etc whilst you are designing your site (paying particular attention to the content) - it makes a whole heap of difference!! Search engine submission shouldn't be done as an after thought.

Some tips:
1. Ensure your site meta tags reflect what you want to be found under and how people may search for your site/service/product. Have a look at your log files for popular search engines for your site and key words used.
2. Do some searches using the criteria included above to find out what area in the directories you are being lsited (e.g. Yahoo) and who is coming up. Have a look at the meta tags used by the top sites - but don't copy them that wouuld be unethical
3. Think about the links on your site the bigger the number of links the more weight the spiders give to your site, espescially if they are to relevant content.
4. Hand submit to the top Directories/Search Engines
5. You can download search engine submission software from http://www.tucows.com for the rest of the thousands of other search engines out there.
Once you are listed if you are finding that an irrelevant site is still coming up above you don't be afraid to contact Yahoo/Google etc and let them know. Their business is being able to answer queries, if they are coming up wrong they will generally change it. Plus it is good to build up the relationship.
