Silly question but how do you know you had a virus on the iPod? Do you happen to know what virus it was?

I could see that perhaps an mp3 file was infected with a virus and thus by that song being copied onto the iPod the virus was on the iPod, in the same way it could reside in a file on your hard drive.
However, I doubt the iPod would be infected by the virus, I've never heard of this happening, plus the iPod is running a pretty specific OS (if you can call it an OS) so it's not as if it's a case of windows being infected.

It might be that you had a corrupt track and it was causing the iPod to freeze up, that I've heard of, and experienced myself.
