The e-mail addresses are assigned in Active Directory.
For example a user object "Joe Bloggs" could have several SMTP e-mail addresses such as joe.bloggs@mydomain.com or joe.bloggs@mydomain.co.uk
He would have to have only 1 primary address. Outlook would use that when sending e-mail and would appear in the FROM: field.
Another user on the same server could have the primay address as something else though.
So, if you want to use another domain for a user, then this is set for the user object.
If you simply want to add another domain and have it added to each user, then add it to the recipient policy - either the default one or any custom ones.

I think you'll need to update the Recipient Policy to reflect the second domain otherwise Exchange will reject mail to a domain that it doesn't know about.
