The very fact that the battery still only reads 12V with the engine running, and thus the alternator supposedly charging, leads me to think it's alternator related.
MIGHT be heat related too: increasing temperature causing a break to widen enough to stop current flow?
When you second click the key, (before the starter turns) does the charging warning light come on at all?
It should...and if it doesn't, the alternator isn't being excited and won't charge.

So as I have replaced the alternator, the complete fuse box and it's contents, the battery (for a fully charged and proven one) and the fuel pump runs as it should.
When I turn the key to postion two I have the following dash lights -
1. CEL.
2. Handbrake.
3. Oil.
4. Seat Belt.
Forgive my ignorance but I take it the the "battery" symbol should be illuminated to?
Could the harness from the alternator to the battery and beyond be at fault?
i had an issue in my car where i damaged the loom when putting in hawk sti sweeping dials.
i had to modify a few wires and one became broken in the connector and caused a similar fault.
its pretty easy to change the loom out as it plugged in just behind the radio.
has someone added a speedo convertor as the car is jdm?
maybe borrow a set of clocks from a similar car just to see if the battery light works as it should on ignition.
I am **** wet through from racing back and fore the house clocks in hand. I swapped a few LEDs around and put the clocks in and got the battery light on ignition switch position 2.
And as if by magic the car runs a dream.

The spare Blob STi clocks, who donated the replacement, are all filament bulb types. I am going to get the LED type if anyone can point me in the right direction.
Learn something new every day! The workshop manual I looked at shows the STI has LEDs and everything else has filament bulbs. Glad you got it sorted though. Well done.
