I recently bought my first scooby, a MY00 with the standard M30 alarm. Trouble is it only came with one key and one alarm fob.

I guess it is possible to get a new key and fob, but what I'm wondering is whether when I get the new ones, I can then get both key transponders and both alarm fobs recoded so that if by some way someone has the second set of keys and knows where the car is, they won't be able to start it?

Call me paranoid but this happened before with a previous car...

 

Yes mate you can unprogram all the remotes they reprogram the ones you have back in! A new remote is about 30 quid.
