Just had the clutch replaced on my 98MY turbo, a skimmed flywheel was fitted also. The work was done by a reputable specialist using a Subaru clutch kit and it drives well except....
When stationary in neutral if I depress the clutch pedal about 1 or 2 cm then I can feel a vibration through the clutch pedal, if at the same time I increase the engine revs the frequency of vibration increases.
Similarly whilst driving along, if you depress the clutch pedal 1 or 2 cm (as if 'riding' the clutch, which I know is inadvisable) there is a distinct vibration present. This was not there with the old clutch and whereas it is not a huge problem, I was wondering if it can be indicative of a duff flywheel or release bearing... Any ideas??

Had exactly the same problem on my landrover discovery after a new clutch, reported it to the guy who fitted it and he told me that some release bearings can be made slightly warped, nothing to worry about and there will be no problem with it, after 2 years there was still no problems then i sold the car and the new owner tells me its still going great a year later

I've had this same vibration you describe happen twice on my MY00 with new clutches fit under warranty. Each time I took it back and the clutch was either re-fit correctly or a new one put in. The first time I was told that the pins on the spring plate had not gone together correctly (sounded like a bullsh*t excuse to me for bad workmanship).

I know this doesn't help you as your car is out of warranty but I would take it back and get them to sort the problem as there is definately a badly fitting part somewhere on your clutch assembly.
