does fuel pump run with ignition on

Agree, this is a safety thing most FI cars do it. If you have a big accident and fuel lines are damaged the engine will stop, the last thing you want then is fuel being sprayed into the carnage by a pump in the boot so the ECU sees the engine stopped and shuts the pump down.
On first ignition on it runs the pump anyway for 3 secs or so, this gives enough pressure for the engine to fire. If the ECU sees a running engine the pump keeps going, if not then it thinks it's an accident and shuts the pump down.
Makes checking fuel pressure a bit of a pain mind. On my other car I found the pump relay and made a frigged relay with the contacts soldered closed, put that in when you're fault finding and the pump runs all the time the ignitions on. No idea whether this is feasible on a scoobie, it's too new so the warranty people do that sort of thing.
