The Google Toolbar works well for me stopping pop-up windows, and it has various handy other features.

Even thoguh you have to pay for it (cough) Norton Internet Security 2004 (im using the pro edition) has been absolutely great.
Its a bit of bloatware and hogs a few resources but its worth it.
Loads of firewall logging stuff in there, it logs just abotu everythign that happens with the network, and the popup killer seems realy good so far.
