Looks like someone has already applied something or other, (black paint)?.
If its the scrapes to the paint your relating to,rub down and repaint.then apply Waxoyl,or better still Dinitrol (clear) rust proofing. |

id be wanting to get that sealed up with some light welding along that line as its open to the elements and will def rust out. ive had to have my passenger side on the bug cut out and welded.

Is their a filler silicone you can use ive seen people use when they modified arches then underseal over ? |

Never come across the stuff, but anything is better than nothing.
Over 30 years using other rust proofing products, i have found Dinitrol has worked best for me!. https://cimg5.ibsrv.net/gimg/www.sco...fd8948e01d.jpg Car is 15 years old used in all weathers, re applied every year. |
