Lowering springs

Is it best to run without bump stops when lowered or smaller ones

You can shorten the oem stops. Or, use shorter, stiffer stops.
But, if the lowering springs are too low, to begin with: handling will be worse and you have no compression travel left in the strut. So, changing, or shortening the bump stop will only make the ride a bit more tolerable.

Don't run without bump stops. You need to slow down the, now limited, compression travel, before the top spring perch contacts the damper body - that contact is designed to stop the strut bottoming out.
