Manifolds and Upipes - why change/port them?

Manifolds and Upipes - why change/port them?
What benefits would I gain from getting an aftermarket up-pipe and either an aftermarket manifold or have the OE ones ported.
Car is MY00, full decat, TEK2, K&N Panel.
Would it cause any problems?
